The term fragmentation is an important part of mass spectrometry. When molecules are passed through a mass spectrometer, some of them reach the detector but many of them break into pieces in different ways. To establish a charge on a molecule, it is important to remove an electron. Removal of that electron is effected through a collision during which energy is transferred from the high-energy electron to the molecule. This energy has to go somewhere. Part of this energy is partitioned into various bond vibrations. Therefore there is a lot of vibration in bonds, until some of them snap completely. The molecular ion breaks apart and forms a fragment ion. In this way the process of fragmentation happens.
